The arrays are printed under rigorous clean-room conditions and quality
control is employed all along the way, starting with preparation of the
printing material as well as during the actual printing and finally with
post-printing tests that include a sample chip hybridization. All cDNA
products are tested on Agarose gel to assure quality and concentration of PCR
products. During array printing, sample slides are inspected to assure
proper performance of pen tips. After printing sample slides are dye
stained to help quantitate the concentration of the deposited products and
then a test hybridization is performed. Print plates are barcode scanned
and a print file is computer generated while printing to assure error-free
spot ID. Each slide is uniquely numbered so as to permit documented
traceability starting from the manufacturing batch of the blank slide, to
the printing location while on the printer, to the environmental conditions
during printing and actual content spotted, to the individual who purchased
the array & performed the hybridization and submitted it for scanning.
Incorporated into all of our standard arrays is a set of bacterial DNA spots that can be used to calibrate hybridization results. Four bacterial DNA spots are printed in each pen domain of every chip as a minimum. These spots can be used as negative controls as is, or, if appropriate bacterial DNA is spiked into each of the probe samples, can be used to equilibrate ratios for each pen domain, or for ratio gain adjustment when spiked in appropriate ratios. The Oligo arrays have an additional set of 384 control spots consisting of 12 positive and 12 negative controls each replicated 16 times. |
